The warning message indicates that your model start time is sooner than the first timestamp of the boundary flow time series. You may need to reallocate the start time to after the flow time series starts, or add a pseudo first timestamp to the flow conditions and assign it as your model’s start time. In the latter case, EE will conduct linear interpolation to fill missing records.

The issue reported in the second last line can be interpreted that the cell index of point source (NQSIJ) for constant water quality concentration loading (see C48 of wq3dwc.inp file) does not match the flow boundary condition (see C24 of efdc.inp file). This prevents EFDC to process the water quality time series since it cannot be loaded from a cell without an associated flow. Please check the boundary condition setup of your water quality components.

The model seems to have stopped after water quality module is initialized. Could you try turning off the water quality module, running with only hydrodynamic and temperature modules activated, and see if the model can complete?
